That question is fit for a college level ethics cl. I honestly have no idea what I would do in that situation. I've never been a police officer, so unless I was more privy to the politics and whatnot involved in the job (and I know there are a lot) I just can't say. What I do know, however, is that from a legal and moral standpoint the officer has but one option, to arrest his chief and hold him to the same standards as any other citizen.
